Here is the known damage formula:
For direct damage from special skill,
Att = special damage % × Att
So the formula become:
Damage ≈ 100 x ( θ x Special Damage % x Att / Def ) ^ 1.35
The next question is where to put the extra damage in the formula:
In case 1, the formula is:
Damage ≈ (100 x ( θ x Special Damage % x Att / Def ) ^ 1.35) x (1 + Extra Damage %)
In case 2, the formula is:
Damage ≈ 100 x ( θ x Special Damage % x (1 + Extra Damage %) x Att / Def ) ^ 1.35
In case 3, the formula is:
Damage ≈ 100 x ( θ x (Special Damage % + Extra Damage %) x Att / Def ) ^ 1.35
The following table is the end result of damage output increase for Vela and GM using each formula:

In my limited test with Vela where the opponent are JF with 759 Defense +15% Troop Defense and Vela with 765 Defense + 14% Troop Defense, I hit JF twice for 227 and 238 damage while I hit Vela once for 134 damage. Which means my Vela hit JF for more 73.5% damage.
It is clearly far lower than expected output for formula 2. It is still near formula 1 and 3 with leaning on formula 1.
As some previous posters have pointed out that the final inceease is arround 70%, then:
If formula 1 is correct, then Clarissa should have +70% damage increase against yellow.
If formula 3 is correct, then Clarissa should have +65% damage increase against yellow.
As both are higher than +33% DoT increase that Clarissa have, it seems her damage increase is different between Direct and DoT.
