I am up to date with the S3 maps and finished them all available and open maps already, and if I am not mistaken, there are a total of 40 special stages in the current Valhalla maps. What am I missing?
40 times complete special stages in Midgard (not whole Valhalla). You must repeat it again and again for getting 5 gems :).

Interesting. Are you saying that I have to repeat the same special stages over and over and over again? Up to what end? 40 times per special stage in S3?
I have a different interpretation of this S3 Mission. I thought that you need to accomplish or complete 40 Special Stages in Midgard. As far as I know, the special stages are in S3-P3 Stages 2, 4, 6, 8 and 10 (total of 5 in that province), S3-P7 Stages 2, 4, 6, 8 and 9 (total of 5 in that province), S3-P11 Stages 2, 3, 5 and 9 (total of 4 in that province), S3-P12 Stages 5, 6, 8 and 10 (total of 4 in that province), S3-P15 Stages 2, 4, 6, 8 and 9 (total of 5 in that province), S3-P16 Stages 7 and 9 (total of 2 in that province), S3-P19 Stages 2, 4, 6, 8 and 10 (total of 5 in that province), S3-P23 Stages 2, 4, 6, 8 and 10 (total of 5 in that province), and S3-P27 Stages 2, 4, 6, 8 and 10 (total of 5 in that province). Adding them up different special stages would be 5 + 5 + 4 + 4 + 5 + 2 + 5 + 5 + 5 = 40.

So those 5 are the only ones in Midgard, as Midgard is limited to the first four provinces of Season 3. You have to repeat those stages a total of 40 times to get 5 gems
